I have numerous libraries installed in Processing, most with an examples
directory. However, the PDE only lists the library examples that come
installed by default. If I want to run an example from a library, I have
to dig through the directory structure and launch it. It would be nice if
the library examples auto-populated based on the presence of libraries that
had examples.

Please have the PDE/Examples/Libraries include the Examples included with
additional libraries.

this is already on the todo list and partially completed. it will be
finished in a future release.
